Hopefully it doesn't mess with my sever's database, but even if it does I guess i'm up for it.

The probability that your error is in folder "database" is very low.

1. Backup everything.
2. Get a copy of your whole server...might want to move it to desktop
3. Get a copy of a clean server package...and extract
4. Replace all new server folders with old server folders slowly: 1 folder at a time, and keep going until your server crashes.
5. Figure out why...(common sense) and you know it's a file in that folder
6. Ok found error!
